Yes, but it'll be a pain in the neck; someone needs to dig into
netcdf/exodus/nemesis.m4 and add options for linking to non-contrib
versions of those packages.  This probably ought to go in soon, too,
before we run into more users with conflicting versions installed as
system libraries.

Remind me what you're running on?  I'm using the latest Ubuntu, which
has some Exodus+Nemesis packages available, but if I try to add the
ability to compile with those it would be nice to have more than one
system to test against.

What are my limitations when using the old versions? 

Search me.  I think it was Ben who upgraded our contrib copies.  The
only new feature I recall that looked interesting was the basing on
HDF5, which gives access to some generic data analysis tools.
