Which kind of shapes do you try to merge? "Merge" always produces
Bezier-curves. Custom shapes (e.g. floater "Basic Shapes" or "Block Arrows")
are converted to Bezier-curves before merging and special properties (e.g.
handles, text areas) of custom shapes are lost. "Merge" is a tool that is
intended to be used with legacy circles and ellipses, legacy rectangles, closed
polygons and closed Bezier-curves.

Why do you want to merge shapes? It might be that "Merge" is not the best tool
for your purpose.
