@chau: we need some kind of reproducible environment or test bed with which to
test this, so that we can run it in a lldb debug session.

At present, I see no way to do that.

We also need to know whether your Java application is requesting PDF conversion
of any type of document in the directory, or only a specific document type. An
EOF error message would indicate that a problematic file was encountered that
the conversion process could not handle. From memory, there was at least one
bug report in bugzilla relating to incorrect handling on OSX of BOM markers in
certain documents, but again, the error message could be a red herring for some
other error, and LibreOffice not always being particularly relevant with some
disposed exception messages, throws the EOF error out as a default.
