A lot of shared system components are located in this folder. These
components are usually registered in the registry. Unless you have tools to
fix all those registry locations that point to this folder, you will have
problems sooner or late. Components like OE, IE, ODBC drivers and OLEDB
drivers used by various applications are located here. Usually you won't
notice any problem immediately. But eventually you'll.

This is the primary reason why Microsoft insists you to install dual boot
Windows OS in two different partitions because otherwise components for
different OSs will override each other in Program Files folder. I learnt it
hard way.
