I'm not a specialist on the Gnu licences, but as far as
I can understand, there's nothing that prevents you from 
using Lilypond for commercial typesetting.

Take a look at the sections on fonts at
http://tex.loria.fr/english/index.html
In MiKTeX, I think it's possible to use any TrueType 
fonts that you have installed. I don't know any practical
details, though.
