As an extremely visually-oriented and detail-conscious musician, I feel your 
pain…

I would, if possible, avoid changing rhythmic alignment. Have you thought about 
making the arpeggio notes smaller, and then having a fixed X-extent for the 
string note-columns (reverted at the end of this passage)? That would at least 
make the spacing even in the string part, and the smaller piano notes would 
minimize the distortion.
