LilyPond can handle any sort of file name. LilyPond 2.4.x and earlier
had problems with it, because of the tex backend.
I get the following result:
$ /usr/local/bin/lilypond 'foo bar.ly'
GNU LilyPond 2.7.4
warning: can't find file: `foo'
warning: can't find file: `bar.ly'
error: failed files: "bar.ly foo"
