I agree 100% with Carl about the MovieTime.  Also, when using Sorenson for CD video, I 
recommend
dropping the framerate to 15fps.  Because of the high processor overhead required for 
Sorenson (and
in your case, the file size), it runs more smoothly (the difference between 15fps and 
25/30fps is
barely noticeable) and you could increase the Sorenson quality and still have a 
smaller file size.
Also, if you're going to be playing a bunch of different clips from the video, I 
recommend setting a
keyframe every second or two.  This will increase navigation speed and decrease 
loading time of a
new video clip (if it's a segment of a larger video like you are doing).

QuickTime does allow cue points, but I have not used them very often.  I
have used the property 'the movieTime'.  On a project that I worked on,
there were 3 videos of almost 10 minutes each.  Along with playing them
straight through, the option of playing pieces of the videos was also
available.

What I had to do was get the movieTime of the segments to be played, and
then said as long as the movieTime was > than x and the movieTime was < y
play.
