Makes me think of a dynamic routing issue (or maybe a route through switches that don't support the MTU, but that is pretty rare). Is there things like OSPF involved?
Given that you are running a brand new shining box there, I trust you do have the latest z/VM RSU and z990 micro code applied? There were some issues with QDIO forgetting about rupts, I think.
