Have you looked at Samba ACL support? ACLs (Access Control Lists) allow you to create a more complex security environment than can be created using simple Unix user/group/world security. Using a single userid from the Windows box then, you can control which resources on the server each userid has access to. It might work like this: each of your users belongs to a group that identifies their department, or security clearance, or whatever category you wish to apply. In your filesystem, you add an ACL to your files or directories for each of the groups that is allowed to access the file, specifying what level of access they are allowed. While I don't have a complete picture of your whole security requirement, I think that ACL support should be a help to you in this case...
