Changing the password was the first thing I thought of but I get the
following:

su -l -s /bin/bash
Rescue:~ # passwd root
passwd root
Changing password for root.
passwd: User not known to the underlying authentication module

I never even get the prompt for a new password. Errrr!

If you can get a root shell on the 3270 z/VM console, then why not just
change root's password there and then use it? Also, were you aware of
the fact that PuTTY's SSH key is in a different format from the key
generated by ssh-keygen? Could that be why you are getting a password
prompt?
