How are you taking the backup? If you're using anything but an application
running inside the virtual machine (eg RMAN to disk, or another app that
uses the Oracle APIs to get the data), you're going to lose, and you get the
problem you've observed. The virtual machine probably has loads of stuff in
RAM which the disk controllers may not know about yet, so your PIT copy is
missing stuff. 

You either have to take the virtual machine down, or do your backups from
inside the virtual machine. I'd suggest the latter.
