The produced HTML has explicitly sets the charater set to ISO-8859-1,
regardless of the language. I couldn't find any easy way of changing this
from the command line. Suggestions?

Nothing to do with Polish. It is just that latex2html regard any place
\L{some english text} applears in the document as:
\L [the special form of 'L'] and later {some englsih text}
But I think I'm falsely confusing you here: this \L is defined in the
package hyperref.

Can you provide a concrete sample?
Optimally: a minimal (english) sample that works, and minimal (hebrew)
sample that doesn't. Generally the place to discuss this is either the
ivritex list (for heblatex) or the latex2html list:
