The settings aren't saved.
Try writing all the commands in a file and execute that file from rc.local
everytime you boot. (/etc/rc.d/rc.local)

There is no such thing as "inbuilt". You have to install everything.
And, well, squid comes with the default RH distro (no idea about SuSE)
And what do you mean when you say there are two squid.conf files in
/etc/squid? There can be no two files in the same directory with the same
name.
