The whole point of using NIS is to centrally control users that can log
into any of the machines on the network using a single username and
password.  I.e. a network wide username and password.  The network
username/password happens to be the username/password that was created
on the server.  So I do not look at this as a problem.

You had mentioned that you finally came across a case where these errors
did not appear.  Correct?  Go with the case where the errors did not
appear.

NIS is for sharing one type of data across the network.  LDAP can be
used to share all sorts of data.  NIS is a relatively old technology. 
LDAP is relatively new.

LDAP is still catching on.  You cannot use LDAP in your case instead of
NIS.  Because software like autofs does not have the capability to talk
to an LDAP server yet.

Since you say you are a newbie, experiment with NIS first.  You can move
to LDAP later.
