By same linux, I guess you're using the same distro? Identical configurations needn't necessarily mean the same.... both boxes could have different components: a udma33 5000 rpm 10 Gb ide hard disk in one box and a udma100 7200 10 Gb ide hard disk in another box, for example. The latter would give you better performance. You can user hdparm to do a plain harddisk benchmark. Other benchmarking software, you can pick up from the net.
