That's interesting. I would like to see what your system looks like. Can you send following details/outputs?
1)cat /proc/cpuinfo 2)cat /proc/meminfo 3)df -h 4)amount of swap space you have 5)your script 6)ls -al for directory which contains the data files. Let's see who's the culprit. 6 hours is way too high time and I suspect that it's not the sript which is taking so much time. Even on a 16MB machine that should run faster than that.
