I can think of couple of option though everything is untried.. 1)You can use broadcast to edit video and I think you can separate tracks too.. 2)See if there is a plugin for movie player which allows you to record/separate sound channel. 3)Try to tap sound output. I am not sure it will work or not.
You can use lame to convert wavs to mp3. I have used cdda2wav for ripping .wav from audio CDs. cdparanoia is also good. But I think audio CDs are much better.
