The 2.4.x kernels suck under heavy disk IO. I recommend a patched RH 6.2, or even better, FreeBSD stable. If you want to live on the edge, then try 2.5.x (this is probably a good opportunity to try this out for testing). You could kick up the memory allocated to squid, and give a hugenumber of file descriptors. Your CPU should *not* be loaded at all (the limiting factor should be disk io). vmstat -1 and top will help a lot in figuring out what is wrong.
