According to Sam Varshavchik, vpopmail versions are quite buggy
(apparently one glaring bug is unfixed for more than a year now - it
had to do with authentication, so maybe your problem is related). Sam
is considering dropping vpopmail support altogether from Courier.

Courier includes a variety of other virtual domain management systems. The
most popular ones seem to be mysql and openldap based. Why don't you
try one of these?

Binand

PS: From experience, I know courier has matured enough to be a
frontline MTA and doesn't need to provide backward compatibility to
qmail anymore. Drop qmail entirely from your mailing system and move to
the full Courier suite. I can give you benchmarks and success stories
to convince you to make the switch.
