You will need to create the directories separately and add them in
[Project]->[Configure project]->[Modules]. But you still need to manage
the build files in those additional directories (the other directories
are still managed by Anjuta).

Other way to do is to disable some of the build files management in
Anjuta ([Project]->[Configure Project]->[Build files]) and take care of
them yourself (add/remove directory or do whatever).

Once you have the base project ready, it should note be very difficult
to write some Makefile.am and configure.in codes, which you can do at
[Project]->[configure project]->[Configuration]). Refer to Autoconf and
automake info pages for more information.
