I've seen problems which may be related and fixes got posted to linux-kernel
and rejected by the networking gurus.

Specifically, when we tried to implement loopback networking using 2
NICs on the same machine, Linux didn't work properly. ARP on NIC1's
IP address gave the MAC for NIC2! The patch was rejected because 
it was claimed that the above situation isn't very common and an extra
check causes performance problem.

I'm just guessing that your problem may be related.
