Quick guess:
You have edited autoexec.bat and config.sys with an editor which does not
properly preserve/add cr+lf at end of each line (e.g. the Midnight
Commander built-in editor) ?

Assuming the above does not help,
run strace on dosemu with appropriate options and look at output.
Usually this should work ...
