This sounds like a dual boot machine.  If so, just boot into Linux,
mount your Win98 partition, and copy it over to your Linux partition. 
Win9x may not know how to deal with other filesystmes, but Linux does. 
One caveat - presuming that the Win98 partition is FAT32, you will need
a kernel of version 2.0.34 or newer.
