You most certainly can what you want. Look at your "startx" script.  
IIRC, (it's been a while), your startx script looks for .xinitrc in
the users home directory.  If it isn't found, it defaults to the
system-wide version of .xinitrc.  Here's the best way to do it (IMO):

Set up the system-wide version of .xinitrc to do whatever a typical
user may want.  If a particular user wants something different, they
can copy the system-wide .xinitrc into their home directory, and edit
it to taste (to change the Window-Manager, etc.)  You, as root can 
do the same.  A ".xinitrc" in as home directory overrides the system
wide version.
