You have a file anmed XF86Config, either in /etc or in
<xroot>/lib/X11/XF86Config (<xroot> is usually but not necessarily
/usr/X11R6, it is the root where you installed X) with a whole bunch of
Subsection "Display" entries, each of which can and probably does have a
Virtual x y line. Just change the one that is actually being used
(depending on server abd color depth) so Virtual has the same dimensions
as the mode you are using. If you can't work out which one it is, it
won't do any irreparable harm to change them all, or just those that
seem likeliest.
