That sounds like an acceleration problem, you dont say what version of
xfree you are using, you dont say what S3 card you have and what chipset it
has.
Which server do you use, XF86_SVGA VGA16 or S3 ? you might be using the
wrong server.
In January 2000 xfree-3.3.6 was issued, i suggest you take a look at;
www.xfree86.org
Click on XFree86-3.3.6 documentation and go from there, there are simply
TOO many S3 cards out there making it impossable to tell you what the
problem is.
