The card reader might be paired with something on a different side of the case. However I don't think any sort of termination is needed for unconnected ports in general, although I might be wrong about that. Just because there's no way to configure the termination on the device, that doesn't mean it is correct. But you would need more electronics engineering skills than I have to be able to test or fix it.
