The OS couldn't care less about the BIOS after boot.

3Ware Escalade IDE RAID cards support hotswapping, as long as you also
have a supported hotswap enclosure for the disks. So it is possible,
and people are doing it. It's just not supported by your bog-standard
IDE controller.
There are also lots of external IDE RAID enclosures on the market that
invariably support hotswapping. Do you really think those freakin'
expensive EMC boxes filled with IDE drives aren't hotswappable?
