I also just reread your original post Nick. Is the paragraph above correct?
I did not think you could install Win98 onto ntfs partitions.

(I have been wrong before though.)

I recall, from the dim dark past, that fdisk /mbr followed by 
a Windows installation
followed by setting up GRUB again got me through a similar scenario.
