Just butting in late here but thought a problem I had yesterday might fit 
this.   

I had a vfat partition that windows failed to recognize but linux liked 
just fine.  I ran Partition Magic and it said that it "found an extended 
partition that slops over the 1024 boundary but is not marked as an 
extendedx partition".  (whatever that is)  In any event it fixed the 
problem and now windows see it just fine.

That fact that I've spent 5 days trying to resurrect a windows system and 
I'm no closer to making work is another issue.  Even though there is 
some data out on windows I would dearly love to have...  I'm about ready 
to become Microsoft free.
