You may want to move away from ntpdate and go with ntpd instead. They are both in the ntp package, but ntpd will keep your system clock in sync at all times by making marginal adjustments as necessary, instead of ntpdate's behavior of making as large an adjustment as is necessary and then terminating. (Which can have undesirable side effects, as you have noticed.) ntpd can also function (well, somewhat) without network connectivity, which ntpdate cannot. This may or may not be of concern to you. I run ntpdate on boot on all my systems, just before starting the ntpd. Since on one system in particular, the RTC doesn't seem to be worth anything that can be said in a nice way (it consistently backs off 17-18 minutes on reboot, and I still haven't figured out why), this is necessary.
