But this system does not allow for less than 1000 IDs in such a
locality either. There is no opt-out.

If there is a multiple-ID problem in the PDS, then the solution is to
tighten up the ration card issuance procedure. Add biometrics to the
ration card. The solution is not to have a country-wide,
all-encompassing ID system.
