There was such bug but I fixed it. Which version of Fantasia do you use?
Can you provide a simple/small script exported by Fantasia which don't work?
Are there any errors on the LS Console when you run the script?

I just saw one another bug:
SET AUDIO_OUTPUT_CHANNEL_PARAMETER 0 0 JACK_BINDINGS=NONE
ERR:0:Jack: Cannot connect port 'LinuxSampler:0' to port 'NONE'
I'll fix it, however this bug is not related to your problem.

I think I'll rename them to: Audio Out - > Source and Audio In -> Destination
