There are a few items that should be pointed out.

 

First, apparently the manga series MS Gundam 00F is set concurrently with the 
TV series, and involves at least limited communication between the CB group 
that is the focus of 00F and the Ptolemais group.  One of the characters is 
also apparently the individual who would have piloted the Exia had Setsuna not 
been chosen instead.  So it seems that the Ptolemais crew really is part of a 
larger organization, and that they are not operating completely independently.

 

Second, when Corner is talking about beginning Phase 3, Sumeragi is talking 
about ending Phase 1 - which is why the new system for Exia was retrieved and 
brought to the Ptolemais.  So Corner's on a completely different phase schedule 
than Sumeragi is.  While this is not that big of a problem for your theory, the 
evidence also suggests that the Ptolemais's plans do allow for progression in 
the plan beyond what Corner's "phases" allow the Ptolemais to do (due to 
Corner's planned destruction of the Ptolemais)..  In my opinion, this is 
evidence that Corner is working at cross-purposes with Ptolemais.

 

Third, there's the dialogue on the moon when Corner has Ribbons shut down the 
GN Drives on the Gundams.

 

 

Ribbons - Are you certain, Master Alejandro?

 

Alejandro - For the world to unite, it is necessary that the UN forces be 
victorious.  As long as the GN Drives remain, Celestial Being can be reborn at 
any time.

 

 

The inference from this conversation is that Corner is not just another cell of 
CB, but rather someone who is working at cross-purposes with the organization.  
Note that this is apparently the dialogue sequence that talks about the HRL in 
the other translation that people seem to be using.  This particular dialogue 
comes from the Shinsen translation.

 

 

We know that there's something inaccurate about CB's claims.  Eifmann told us 
as much right before he was killed.  But at this point I'm 100% convinced that 
Corner is attempting to actively thwart whatever it was that Schoenberg planned 
to accomplish.

Ptlemaois gang - a semi-automous "cell", using current real world 
terminology. The crew believe in a (partial?) AS vision and developed 
some illusion that they are CB, but in fact, they are probably only a 
small component of the master plan. A component that's not only 
expendable, but in fact must be expended for the plan to progress. 


Let me try to explain why I don't think of CB as an _organization_. 
Consider the scenario: if Phase III is the elimination of both 
Ptlemaois and Thrones and there isn't any other "cell" to succeed 
them, then the AS objective/vision may not require any more armed 
force or structured organization. Imagine the CB plan running on, 
with nothing more than a massive computer on the Moon, and a network 
of expendable agents (Corners in UN, Laguna in Linear Train/AEU) who 
manipulate the Big 3, Azadistan, Moralia etc to play out their parts.
