I second Clint's answer and would like to add:

Doing an upgrade from 3.1 to 3.3 is quite a change in the way Eclipse does workspaces under the hood.

You may even want to create new workspace and copy your files to them.

Or you can delete the .metadata folder.
You will notice in each workspace you have created there is a hidden .metadata folder (that is all the eclipse information, plugin options you have set, etc. for the workspace). If you seem to have problems, that may be the place (so delete the folder at worst).
