I'm anything but a Skype expert, but have you tried blocking your Skype
installs from becoming supernodes?

On Windows:
HKEY_LOCAL_MACHINE\Software\Policies\Skype\Phone, DisableSupernode,
REG_DWORD = 1

Based on http://arstechnica.com/business/2012/05/skype-replaces-p2p-supernodes-with-linux-boxes-hosted-by-microsoft/ and http://www.zdnet.com/skype-ditched-peer-to-peer-supernodes-for-scalability-not-surveillance-7000017215/ it doesn't sound like Skype uses Supernodes anymore anyway, so that probably isn't relevant.

(Also not a Skype expert, I just remember reading about it and went Googling :)
