I have not had issues using applications in task sequences.  However, I
have really shortened my list of what gets installed during the task
sequence.  Since things like Flash and Java update so frequently I rely on
deployments to install most of the software.  That way I do not have to
edit a bunch of task sequences when ever a new Flash update comes out.
