I was thinking it might be something along those lines, I’m curious as I imported the patch to our WSUS server and deployed to all clients with no noticeable problems. I update the Configmgr clients through the packages that are auto-created when you upgrade the site server. Is this not the recommended way?

I would agree that's not great, except that this update doesn't install until you reboot, so it should be fine in my opinion.
