I have installed SCCM 2012 R2 in an educational facility that is currently 
servicing about 300 machines right now.  This will grow in the future to maybe 
2000 machines but will never get out of
supportability limits.  I have tried to install SCUP 2011 but am having issues 
with the certificate.  We have created a certificate following the guidance in 
Configuring System Center Updates Publisher 2011 
(http://technet.microsoft.com/en-us/library/hh134775.aspx) and Managing 
Security for System Center Updates Publisher 2011 
(http://technet.microsoft.com/en-us/library/hh134732.aspx) but am still having 
issues getting the system to recognize the cert we are using.  Nothing I have 
read thus far has been helpful.  Can someone please direct me and let me know 
what I'm doing wrong?  Of course, if you aren't using the certificate you 
cannot publish updates!
