Can you screen-capture or share (logs) the actual error message?  Also, try 
launching the SCUP admin tool with elevates admin privileges.  Or maybe even as 
local system using psexec.

I had a similar issue in the past and one of the two recommendations above is 
what I had to do to resolve.

Also, have you added the cert to the site server's Root Certificate and WSUS 
Publishers in the certificates MMC snap-in?

SCUP is telling me that it won't publish because there is no certificate 
assigned.  It is not accepting the certificate we have in this dialog.

Unless you get the cert signed by a trusted certificate authority you have to 
deploy the cert.  I used group policy to deploy ours.
