There are a few hacks you have to do for SCUP when the WSUS box is 2012 (http://blogs.msdn.com/b/minfangl/archive/2012/12/01/system-center-update-publisher-2011-and-windows-server-2012.aspx).
Have you made those changes? Also, I'm assuming your code signing cert is setup and installed correctly? I can take a look at the log if you'd like; either shoot it to me off-list or post it someplace (gist, OneDrive, Google Drive, etc).
