There are a few hacks you have to do for SCUP when the WSUS box is 2012 (http://blogs.msdn.com/b/minfangl/archive/2012/12/01/system-center-update-publisher-2011-and-windows-server-2012.aspx). Have you made those changes? Also, I'm assuming your code signing cert is setup and installed correctly? I can take a look at the log if you'd like; either shoot it to me off-list or post it someplace (gist, OneDrive, Google Drive, etc). Installed SCUP 2011 on same server as WSUS which is on 2012 Std, 64bit, 12G, 1-core on VMWare. Publish Summary: 1 updates were selected for Publish. 1 updates failed to be published. View log here for more details (no idea what I'm looking for in that log) 1 updates (includes dependencies) failed due to general error. That was for Full Content. Selecting Metadata only allows it to complete but it never shows in WSUS. Note we do not have SCCM in this environment. Is this a prereq for SCUP to work?
