We currently have two Primary sites in one domain, and everything works fine.
Each site has a different site code. We publishing information about each site to AD, but we are not publishing boundaries since in our environment they do overlap. If you do not publish boundary information to AD and you're using WSUS/Software Update Point to install the client you will need a GPO that sets the installation parameters/site code.
