Do you have the June 2015 WUA agent update for Win7? There were issues with the update scan eating up resources and taking too long. Might be worth a shot.

You may want to take a look at the attached email threads where myself and many others were having a problem deploying IE11 via SUP. The problem was that WMI was taking too long to report that a prerequisite was already installed. I ended up deploying it as a regular application and called the WMI query manually before IE11 installed, it wasn't the best solution but using SUP I was only at a 50% success rate and using this method it was near 100%.
