Right click on a device that is having this problem and go to the properties. Check and see if the deployment is listed there in the properties on the device. Make sure you are using an account that can see all systems or you might miss something.
Also, go to the application and verify it was only deployed once. You can also check the relationships of the application and make sure it is not being deployed as a dependency to another application.
