One thing that’s gotten us in the past in similar circumstances, is Service Packs. Do those 2008 R2 servers have the latest service pack installed? Because most, if not all of the updates in the last year or more have required SP2. Windows Update will evaluate and find nothing to install because the system actually doesn’t meet the requirements of any of the patches… it’s how you can get an update compliant system in SCCM that last installed updates in august of 2014.
