One more question – For applications where we want to control the many “AutoUpdate” features such as Flash, JRE etc. Is there a method for handling that scenario when deploying updates to these applications via SCUP or any of the other products? Or would those still just be individual legacy packages deployed with an .MST or the like?

In general you will likely need the components for normal scup to be in place and functioning anyway, even if you later decide you need to fill in gaps with a for-pay solution. With straight scup, at a minimum you can start scanning and deploying adobe flashplayer updates, and updates to Adobe reader and acrobat. Once you've successfully seen how it works for something like flashplayer, then you'll be able to objectively see how other solutions might fill in other missing things.
