In terms of "manual web.config changes, iis settings, SharePoint Solutions,
SharePoint Features" surely the IIS settings are managed within the Central
Administration Content Databases? Then basically in the current environment
I'm in I've been doing a DIFF on the 12 Hive against a new environment and
the one I'm migrating from. Also, doing the same thing in the inetpub
directory to catch web.config changes.

When solutions are installed do the wsp files run actually get stored
anywhere? Obviously I can grab all files in the individual Feature files and
wrap them back up...in some cases we don't have the original code for the
dll for the feature receivers etc. ;-) Is the wsp just a cab'd up version of
the feature folder in the hive?
