That's just how it works.... Has since 2003 at least. You may also run into issues (depending on patch level, we can't find 100% reasoning behind it) when you have:
Site1/Site2/Site3/List/Item If you give them full access to "item," they get Limited to Site3. However, if they have RO to Site1, and NOTHING to Site2, they will sometimes randomly get a login prompt when viewing "item." We put in a ticket LONG ago about this bug but never got a resolution.
